I'm not sure but there might have been. Obviously the 3rd movie was about it but I'm not sure about a cartoon.

ill have to do some extensive searching for it, because id like to see it again, then again it could all be in my head. though it wouldnt surprise me if they had made it, it was a pretty long running show.

They DID go through time. Kinda. I remember one when they were going through their 'mutations' in the later seasons and they pulled their past selves to their time to cure them.

Ooh, and I just remembered one where Shredder went back in time to kill Hamato Yoshi's ancestor. The Turtles had to follow him, of course.
