We don't have to see Ch'rell actually becoming the Shredder in the opening, we could just see the beginning of his story up until the crash onto earth (or even just Ch'rell's capture) and then cut to present day, saving the rest to be revealed in Secret Origins.

Shredder and Krang combined had the biggest arsenal of any villains in all of the cartoons.
