The Mutation Situation

The Turtles' problems worsen when Shredder teams up with the Kraang to create another army of mutants. The Turtles' mission to prevent the Kraang from delivering a shipment of mutagen causes the mutagen canisters to scatter into the city, where one of them hits Kirby O'Neil when he protects April from it, causing him to transform into a mutant bat.

The Turtles bring a mutated squirrel back to the lair where it ends up multiplying within victims stomaches. The turtles must contain the threat while Donatello plans to devise a retro mutagen.

The Turtles face an army of robot foot soldiers; Karai captures Leonardo and forces him to do battle with ninjas that can adapt to his every move. Splinter reveals to Leo that Karai is Miwa his supposed dead daughter.

Mutagen Man Unleaashed

April meets a slacker named Casey Jones at school and the two teens meet at the park later for a tutoring session to help Caey with his studies. Meanwhile, Donatello becomes jealous as he spies on them. Don returns to the lair and talks out his feels with Mutagen Man knowing he could not respond and believed he did not comprehend either. The mutated Pulverizer begins feeding on mutagen that Donnie has been experimenting with enabling him to form arms and legs and become a powerful form that Mikey dubs "Mutagen Man." Wanting to help Don in return Mutagen Man pursues April for Don but becomes confused and attacks the turtles as they work to keep him from catching April. Don is able to freeze him and return him to the lab to await a cure.

Mikey Gets Shellace

Michelangelo plays with some rejected retro-mutagen samples and contracts a dangerous infection that mutates out of control. They head to the remains of TCRI to find a molecular centrifuge to make an antidote for Michelangelo. Meanwhile, Karai sends Dogpound to find Baxter Stockman so that he can maintain the Foot Bots. When both the Turtles and Dogpound, who wants to be human again, to find Baxter Stockman in the remains of TCRI, they fight to claim him. When Michelangelo traces Baxter Stockman to his old lab, an incident with the mutagen at Baxter Stockman's lab causes Dogpound to undergo a second mutation, turning him into a stronger form that Mikey calls "Rahzar".
*Chris Bradford undergoes a secondary mutation during Dogpound into Razhar (2012).

The Turtles are hunted by a mutant turtle named Slash (the mutated form of Spike who drank some mutagen), who has a personal vendetta against Raphael. After Raphael's pet turtle Spike drinks some mutagen, he mutates into a spiky, hulking turtle, renaming himself "Slash." Slash offers Raph a chance to join with him and form an ultimate ninja team, to which Raph happily accepts, thrilled by the idea of fighting crime side-by-side with his newly mutated buddy. However, Slash's true motives eventually emerge....The elimination of Leonardo, Donatello, and Michelangelo, who Slash sees as holding back Raphael's potential as a crime fighter.

*Spike muates and renames himself Slash,in the character's first appearance in mutant form.

The Good, the Bad and Casey Jones

Casey Jones establishes a new motive to protect his neighborhood from any future attacks from ninja and mutants. Casey ends up meeting Raphael (who is learning about anger control from Splinter) following his fight with the Purple Dragons, and since he is both a mutant and a ninja, Casey considers him a threat, and the two fight each other. Casey ends up following Raph to the sewer lair and discovers the existence of Splinter and the other three turtles, as well as their friendship with April. However, he unintentionally leads the Foot Bots to the lair. Raph and Casey have to set aside their differences before the lair's location is revealed.

When the spawns of mutanted sentient mushrooms spread through the sewers, their spores cause April, Casey, and the Turtles to experience their worst fears. Leonardo must face his greatest fear of losing his team in order to stop the Fungus while Donatello faces his fear of April hating him, Michelangelo faces his fear of the Squirrelanoids, and Raphael faces his fear of bugs as he hallucinates Cockroach Terminator.

Metalhead Rewired

After Donnie upgrades Metalhead's artificial intelligence, the other Turtles become suspicious of the new, sentient Metalhead. At the same time, the Turtles stumble upon the Kraang's plot where they have been capturing the mutants (Snakeweed, Spider Bites, Dr. Tyler Rockwell's mutant monkey form, Pete, a Parasitic Wasp, Kirby Bat, Slash, and a Squirrelanoid) so that they can control them. In the end, Metalhead took off to free the mutants and sacrificed himself to allow the turtles to escape via a portal from the Kraang base before it explodes. Metalhead's head is recovered and Don promises to rebuild him.

When the Rat King returns, Splinter must overcome his fears of being controlled by Rat King in order to defeat his enemy. Meanwhile Michelangelo adopts a stray cat that April found, after it unknowingly eats ice cream and mutagen transforming it into an "Ice Cream Kitty." Rat King captures several humans in hopes of turning them into humanoid rats under his control, among them Casey and Irma. In the end with the help of Ice Cream Kitty, Splinter is able to over power Rat King and save the captured humans.

The Shredder returns from his mission in Japan and brings along Asia's most feared assassin, a mutant tiger named Tiger Claw. Shredder's army under Tiger Claw set up an ambush for the turtles to lure Splinter. Splinter is forced to face off against Tiger Claw while Don, Casey Jones, and April O'Neil are separated from the group and witness a worm from Dimension X which produces the main component for mutagen upon being milked. The rest are saved by their timely arrival with a worm creature which swallows Tiger Claw taking him to the 1987 TMNT universe.

*the turtles, April, and Casey of the 1987 cartoon make brief appearances. The turtles are voiced by thier original VAs.

Mazes And Mutants

The Turtles try to relax by playing a role-playing game called "Mazes & Mutants," but the game becomes real when a mutant Sparrow named "Sir Malachi" sends the Turtles into the game in order to make it through the maze, defeat the dragon, and save Princess April. In the end it turns out the sparrow was a 12 year old who was mutated as a result of the mutagen dump in the season opener. April and the fire breathing Leatherhead and everything around them was an illusion the turtles had to work together to overcome.

The Lonely Mutation of Baxter Stockman

Baxter Stockman gets mutated into a fly by Shredder for his consecutive failures. Meanwhile, The Turtles finally discover a retro-mutagen that can restore Kirby O'Neil to his human form. When Stockman-Fly finds out about the retro-mutagen, he kidnaps April and demands that the Turtles hand over the retro-mutagen in exchange for April. While one of the vials break the other is used to successfully return Kirby to human form. Baxter is forced to make one more mutant and this time to Shredder's specific orders.

*As tradition Baxter is punished for his failures however this time is turned into a mutant on purpose.
*retro mutagen is created with ten canisters of mutagen and April's unique immune DNA.

Tension arises between Raphael and Casey Jones due to Casey's inability to handle bigger mutant threats. During this time, Raph and Casey cross paths with Slash and his new partner: The Newtralizer. Their mission? To destroy the Kraang at all cost. Newtralizer attempts to use Kraang technology against them and does not matter who are victims of his mission. Slash goes against the plan after he was left in the dark of the violence against more than just Kraang and goes off on his own while Newtralizer escapes.

"Pizza Face"

When living pizzas begin hypnotizing people into zombies, including Leonardo, Raphael, Donatello, Splinter, and April, it's up to Michelangelo to save them from their leader, a mutant Pizza Baker he's named "Pizza Face". The mutated pizza man is eaten alive except one small slice. Michelangelo awakes form unconsciousness thinking it was a dream but the remains of the once human Pizza Face is seen laughing at Mike's bedside.
