Splinter and Cody admitted they made the whole journal up.
The Turtles are interested in reading the real journal written by April and Casey. Splinter warned them that they shouldn't read it because doing so would affect the future in which they found themselves. The way he put it is in creating that future they made certain choices, and if they read the journal then when they go back in time they will make different choices when the time comes for them to make said choices. And those different choices could possibly prevent that current future from being what it is.
Knowing the Turtles would be obsessed about reading it Splinter and Cody used the astro lathe to make a fabricated version of the journal.
Still, you do have some point. After all a lot of 2105 New York was influenced by O'Neil Tech. Donatello was one of the founders of O'Neil Tech and but much of the stuff they use in Cody's future is based on plans he had. That doesn't necessarily mean he was alive when April also made him a founder. Especially, since that appeared to be only inside knowledge, kept to a trusted few in the company such as Starlee.
Then again, April and Casey are Cody's great grandparents, which meant maybe their son was named after Donatello and Dunn just assumed the Donny who was the founder was Donny Jones, not Donatello Hamato. Otherwise, Dunn would have been monopolizing his resources to make sure that that third founder didn't have any living heirs.
