Actually, I just finished reading #51 earlier, and Koya and Bludgeon are still with Splinter and the rest of the Foot. They didn't go to Japan with Karai- they are shown in a panel in front of Splinter on the "throne". So they are still there. I don't think he really knows what to do with them, though.
