TMNT is primarily an homage to Daredevil and X-Men, comics mostly set in New York. The homage might not work if it's set in Boston, nor do I see why there would be a point to changing the setting from a north-eastern American city to another north-eastern American city.
Admittedly though, given that Eastman and Laird lived in Massachusetts at the time they made TMNT, Boston might have been better for inspiration. Most Marvel books were set in New York because that's where the writers lived, it would only make sense if a comic from Massachusetts was set in Massachusetts.
