With many mutants not being friendly, the turtles will still trust their Human friends, like April O'Neil, Casey Joens or (a Human) Irma.
Ever heard "two's company, three's a crowd" before? It doesn't take all that many additions to make something come across as being a bit much.

Four mutant Turtles, a Rat and an Alligator (6) are a few. Not a big deal.
That plus four Frogs, two more Turtles, two Salamanders, a Pig, a Rhino, a Mole, a Bull, a Fly, a Lizard, a Cockroach, some Pickled Organs and a Fused pile of literal trash (23) starts to seem like they could organise.
And an estimated 3000 in a concentrated area is... Well, let's just you could drop the "could" quite quickly.
