I think New York City is easier to write and be recognized. I don't know very much about Boston at all. But for an elseworlds set in Boston:

What skyscraper would shrink in "The Incredible Shrinking Turtles"

Where would Baxter Stockman and Shredder be spotted in "Enter the Fly"?

Where would Bebop and Rocksteady wreak havoc in "Invasion of the Punk Frogs"?

Where would Raphael suggest Donatello's time stopper to be dumped in "Donatello Makes Time"?

What would Shredder try to blowup in "Something Fishy Goes Down?"

What would Krang steal in "Turtles in Time"?
