Here's an alternative to reincarnation:
In 17th century Japan, Hamato Yoshi and Oroku Saki duel over leading the Foot Clan. One day, an Utrom spacecraft crashes on Earth and lands in Japan, breaking a hole in the wall spilling out mutagen box that breaks, mutating Splinter and the turtles. Some years later the turtles (still very young) and Splinter (in his 20's and 30's), chased by Shredder, infilitrate the spacecraft (no idea what they believe it is).
By accident, they all (turtles, Splinter and April) end up frozen after being hit by some gas that accidentally activates. While the Utroms try to repair the spacecraft and return to Utrominon, the spacecraft remains hidden somewhere in the mountains or woodlands of Japan.
Sometime during the late-20th century or early-21st century, the turtles, Splinter and Shredder wake up in modern Japan. The battle continues, and then takes them to New York City.
