I guess. You might need to alter the script for the Triceraton Shredder episode if continuity is to remain intact, otherwise there shouldn't be any trouble unless there were plans to put Serling, Viral or Cody in a position that contradict BttS.

I think if IDW got their hands on the Fred Wolf universe one of the biggest priorities is creating an in-universe reason for the Red Sky era. It seems a lot of time passes between Season 7 and Season 8.
