I always thought it was like... A failed movie pitch for something else and it only got the approval because 'um... I know! Let's add the ninja turtles in it! Replace the main characters with the turtles. Kids still love them, right?"

I don't know the turtles are ninjas and were no strangers to time travel stories by the time the third movie was starting production so sending them back to ancient Japan would have seemed a no brainer. You could even make a case that it was inspired by Michael Dooney's Masks. I think another NYC set movie were the turtles fight Shredder would have been received better as that is what more people expected from the franchise but conceptually this isn't so un-TMNT like that it couldn't have worked. It just wasn't very good.
