If they were try to disguise themselves as mutant victims, it would be make sense to wear clothes. But now everyone know they are ninjas and they even run in the street instead of sneaking around. I'm not even sure if "wearing pants" is because the writer wanted to distinguish the turtles gender or it's some kind of fetish. The four boys were mostly topless in public.

In one of the first TMNT comics they are hanging out in the lair and don't have masks on. I don't mind the no masks.
