I'm pretty sure they're dead. Shredder and Krang don't seem like the types to take the time to return the animals to the zoo. Once the animals outlived their usefullness they were probably disposed of.

Bebop and Rocksteady started having nostalgistic memories of the zoo the animals came from in Planet of the Turtleoids as if they were the animals at one point. I can only figure the animals and humans were fused together to make Bebop and Rocksteady.

They probably used the ooze that was in turtles forever that mutates you with the last animal you were in contact with. A weaker version of that mutagen.

I always thought that the Roadkill Rodney robots brought them back to the zoo off screen between when Shredder applied the mutagen and when the turtles come for Splinter.It was never said the two animals fate but it made sense to me.

Wait... I heard an ever better explanation recently...

I think it was the fact that Yoshi stepped into the mutagen after he had had the most recent contact with the rats. So he was exposed before he even handled the turtles.

Of course, I still think rat hairs is a pretty good explanation myself!

I always imagined that Shredder found a way to merge them, and that is why it was such a different set up for their mutation. I support the cross-mutation idea because they definitely did have those memories of their lives as animals in Archie 25. Plus I figured it explained why they became so much more powerful

That was in Archie which remember started with the same seven adventures before taking a very different path. In Archie prominely #23-25, which was thier last story aside from a couple of flashback tales, Bebop and Rocksteady were merged as shown by thier animal insticts and enjoyment of the Eden planet. In the '87 cartoon they were humans turned into humaniod animals much the way Hamato Yoshi was turned into a humaniod rat.

I mean, it's physical contact, right? Yoshi could've touched the ooze on Mikey's shell before he touched the shell. I dunno. I don't remember the scene that precisely.

If I had to speculate:

Faction A) Krang/Stockman: They mutate animals into humanoids. Evidence: It's all we've ever seen them do.

Faction B) Foot Clan: They mutate humans into animals. Evidence: Bebop and Rocksteady seemed to express their desire to mutate in the Raphael special... that they did this at all would imply that they knew it was within the realm of the Foot Clan's abilities and perhaps had already been done before. And the upcoming cover with the lady with a fox mask, if it's a present day and not Feudal Times (which is a big question) lady, would directly imply that either Alopex is a human mutated into a fox or is a human reincarnated into a fox.

When it probably becomes revealed that Ch'rell is a benefactor of the Foot Clan (not necessarily The Shredder or Oroku Saki), we're looking at a massive war between mutants and ninjas, Krang's faction vs. Ch'rell's faction. I bet there'll be some side-switching too. Like, maybe Baxter packs his bags and goes to Saki's corner... then gets mutated into a fly or something.

You only mutate after the thing you were last contact with, that just means the other animals weren't exposed to mutagen but since rocksteady/beebop where they mutated into those animals.

Now Yoshi turning into a rat instead of a turtle requires a more elaborate explanation of him being around rats more or maybe the rat touched him after he touched the turtles.
