Watching the second part of the last episode, something I have always wondered has been cleared up. Just when I thought I would finally find a plothole in the series, this happened...
I guess when Yoshi poured his powers back into the Trutles medallions, or vise versa, Leo's shell was repaired.
I could be wrong, but I coulda swore I saw it. Then again playing this video on Youtube even in fullscreen it is way too dark and my brightness and contrast are all the way up. Damn 4Kids and them holding onto this DVD set.

I think your plot hole theory is true after all. It's too close to tell but when they show that area of Leo's shell, it's very quick I know, but I've double checked it and stuff, and I still see the uneven color of Leo's shell scratch there. So yes, it is still scratched. I knew it'd always be there from now on, that scratch is WAY too deep for any shell wax (even TurtleWax for that matter) to heal. It's just that cut open. Don't ask why they fixed it up for FF, we'll probably never know.
Just looked at it now (7:18 into EtD Part 2, II) and yes, if you look to the right, you'll see that Leo, even though his front body is in front of the camera, you can see his shell is uneven in size, thus the scratch is still there. This also requires some strong looking at the 7:05 and 7:41 shots.
Thing is, it'll always be there. It symbolizes how Leo lost a piece of himself after the Exodus fight. It'll always be there but for many of the fans's sakes, he's moved on.

I just noticed that scar in Leo's shell. How wierd. Has it always been there?
Yep always since the beginning of season 4... Still wonder how it's fixed in FF. Guess I finally found a plothole in this series.

If the only plot hole you find is the appearance of a shell marking, I think this series did a fantastic job.
