In "The Shredder Strikes" part 1, after Shredder takes his great fall and the water tower falls on him, Splinter assumed Shredder is dead. Now, if Splinter knew Shredder was an utrom, why did he assume this?

Splinter had no idea Shredder was an Utrom, as seen in Secret Origins Part 3.

It is revealed in the lost season that Splinter did know Shredder was an utrom.

Ecto Jedi is right though, I should't try to challenge the story. The logical reason would be that at the time the writers did not plan for Splinter to know Shredder was an utrom.
