I'm not sure if Leo has. Donnie tried to hug Raphael after finding out he was alive when their home was destroyed, but Raph was being his typical charming self, and kinda ignored Don :P (Which made the hug in SAINW make me cry >.<)

I'm not sure what episode this is from, but I think it counts. ;)

That image is from the real world part 2. And I believe the turtles have all hugged each other.
After Don's outbreak mutation he hugs each brother.
There have been group hugs.
Leo and Raph have hugged. Not sure about Mike but I'm 90% sure they have.

I don't know if that RW2 example really qualifies, but if it does, then there were two examples of Leonardo doing it with Michaelangelo: when they walked out of the subway shoulder-to-shoulder in Prodigal Son, and when Leonardo slung his arm around him again in Outbreak.
