After a bit more looking it seems the outside shots of the foot warehouse is at Renwick Ruins, an abandoned smallpox hospital on Roosevelt Island.

I know alot of it was filmed in Wilmington, North Carolina. Don't know where specifically, though.

According to the director's commentary, most of it was filmed on elaborate sets in/around Wilmington, North Carolina. Steve Barron said they recycled some sets from Big Trouble in Little China...lol.

Yeah, the street set where the turtles battle the foot at the end of the movie is the set from Big trouble in little china. They had to replace the sewer caps with bigger ones to allow the costumes to fit through ha!
