Not sure if this has been done before. Oh well.
You can post top 3/top 5 if you want.

I've always liked this one, although I don't think the metaphor works too well. I do love the coloring though.

Of course Mirage Vol. 1 #1 will always be the gold standard, the most popular and the best. But afterwards, I'd say Mirage Vol. 1 #4 (2nd printing), Mirage Vol. 1 #11, Mirage Vol. 1 #10, and Mirage Vol. 1 #7 (2nd Printing with the Utrom) are also right up there with my favorites.

I agree that v1#1 is hard to top, Neither of the April covers mentioned do much for me tho. The intergalactic brawl on the 1st print of v1#7 is great, probably my favorite of the early Eastman & Laird covers, #19 also very cool with the decrepit Raphael. I love Berger's style so his take on Leatherhead on v1#45 is a definite winner too. But my all time fave might have to go to v1#50, where Eastman & Laird redo their classic first issue cover. I love the colors and texturing, and just the look of the turtles in general. I have a poster of this cover (and one of the aforementioned #4 2nd print) up on my wall as a testament to its grandeur. And that's just the 1st volume... sheesh!
A.C. Farley does a bang-up job on the first issue of volume 2 with the turtles running through the sewers, and Dooney did some awesome work throughout volume 4, like Leo entering/exiting the Battle Nexus on 24 and 25. I think the covers may have been my favorite part of that volume :trazz:
Tales v2 has some notables as well, like 40 and 65, both depicting a badass Raphael. And Andrew should get an honorable mention for making 70 follow suit with the rest of the RtNY style!
Hmm... that may have been more than 5... :tgrin:

Leonardo Micro Series... I don't know when I first noticed that the brownish looking blob on the back was actually the Shredder but as soon as I did it instantly became one of my favorites.
I love the style on the Donatello Micro as well.
Though overall favorite cover has to be Vol. 1 Issue 15 I love the distressed look of it and all of the time and effort that clearly went into making it look like an old book from the quarter bin at a comic book store

i had to edit this...there are so many amazing covers it's really hard to pick just one. the more i reflect on this question and review the covers, the more i realize my original answere wasnt accurate. the one cover that has stood out for me over the years has always been vol 1 issue 32. i can remember the day when it first came out and i picked it up from the comic store rack. i was enamored with the art, both inside and out. it was the giddiest feeling that i have ever gotten from buying a comic. sure over the years tastes have changed a little and there a several other tmnt covers that i love as well, but #32 has always had a profound place in my heart. issue 18 is another equally beautiful issue, however back then i only had the income of a newspaper delivery boy and the only time i made it to the comic shop was when my parents took me to the mall, so i missed a couple of issues here and there. it wasnt until highschool that i finally saw and read a copy of 18 that belonged to a friend. while 18 is equally beautiful, it still doesnt hold the appeal to me that 32 does.

I remember v1#34 [http://miragelicensing.com/comics/mirage/volume01/34/34.html] being one of my LEAST favorite covers as a kid. I had a TMNT calendar on my wall and was super excited to see what picture would top the month of my birth, August. So on August 1st I gleefully turned the page to reveal... 4 DEAD NINJA TURTLES!?! Saddest day of my childhood. :tcry:

I love this cover. I had missed out on a lot of the comics when I was a kid, my town had one street light and not much else growing up. It was years later when I saw this cover and was so impressed and intrigued by the art that I just had to buy it.

The Michael Dooney version of the TMNT (Vol. 1) #4 cover:
http://tmntentity.blogspot.com/2011/08/awesome-turtle-picture-005.html
That thing is amazing. The fluid sense of motion, the suspense, the lavish painted sheen, the overall kinetic energy...
Just a beautiful cover. There's a reason it got recycled for so much merchandising in the 80s (including the NES game box, which is where most people recognize it from).

I loved a lot of the Eastman/Laird artwork in the the '87-89 era, particularly the reprints of the first few early issues. It's just a shame right when they finally got really good at drawing the turtles, they got busy with the empire. Besides some that have already been mentioned, these covers rank pretty high in my book:
Vol. 1 #1, 5th Print:
http://miragelicensing.com/comics/mirage/volume01/01/01cover5.jpg
Vol. 1 #3, 3rd Print:

Vol. 1 #6, 2nd Print:

And some of these newer covers that IDW are putting out, holy smokes!

I remember as a kid I thought the image was sort of a montage of Raphael training with the various Turtles' weapons. I had no idea that they all wore red masks in the comics or that there even were comics to begin with.

Absolutely agreed with Donnie DBERG ("City at War" #5) and Donnie (Vol 2. #1). Beautiful, beautiful work by Farley.
I also love the multi-issue zoom out with the later "City at War" covers.
And I'm going to go ahead and be the only one to mention #22 by Mark Martin:

Purple bandana aside, I've always loved how striking and surreal it is.
Also a fan of this one for the same reasons:

I have always liked Volume 1, #45:
http://www.miragelicensing.com/comics/mirage/volume01/45/45.html
Back when I was in college and just starting to collect the old Mirage comics, this was one of the first issues I bought because I thought the cover was so amazing. You don't get the full effect with the front image; you have to turn it over to see Michelangelo with his cool arm/leg wraps.

Adaptations of the first TMNT movie had good covers. The first one was also used for the first game boy game, "Fall of the foot clan".
