Without a doubt the "Future Shark" trilogy! It's been a long time, but I think 48-57 or so contained the death of the Mutanimals.

Basically all of them with the exception of ones that deal with the damage to the environment.
The Archie series took many of the old toon characters and more and did a fantastic job with them.

#23-25,#42-44,and Forever War which I assume would be #73-77 though it was printed I know it would have been fantastic.Honorable mention goes to #47-#50.

I like how they go along meeting the Mutanimals one by one best, I think.

As much as I hated seeing the Mutanimals killed I have to admit I kinda liked "Terracide" and "Blindsight"!

Yes...but sadly it's out of print, in black and white, and has some printing errors.
As a prelude to the release of the now again shelved Forever War, Mirage published the Future Turtle stories in a trade during the 25th Anniversary Celebration.

If you don't have a TV screen, the Heroes in a Halfshell mini-series and issues #1-#4, and is a great way to introduce newbies to the franchise if you don't have a monitor around. If you look closely, there are a couple differences that aren't even present at MWS, Inc. :tlol: But it's The Black Hole Triology that develops where Sarnath came from after Archie spins into its own universe that proves issue #3-#4's points. I also like the Ninja fighting in Mightnight Sun and the Malignoids battle.
According to TMNT Entity, here is the Archie Honor Roll:
A
#13, #23, #37, #44, Mighty Mutanimals #1
A-
#11, #55, #56, Special #3, Mighty Mutanimals #6
B+
#7, #8, #18, #19, #36, #42, #43, #57, #59, #62, Year of the Turtle #1, Mighty Mutanimals #9, Merdude and Mondo Gecko #2, Be A Star (Special #9)

I give the Clarrain-Sullivan-Allan April O'Neil mini-series credit for building off the Midnight Sun continuity and writing April as a strong enough character to carry that arc believably. It was actually April's storyline in the backup stories in issues 24-27 of the main title that established the basis of the Midnight Sun story in the first place. So giving April her own mini-series to conclude the story was a bold and commendable move.
Back in 1993, what kid would have ever thought that April O'Neil could star in her own 3-issue mini-series (with no Turtles to even be seen!), and yet you'd still buy it and enjoy it?
And kudos to DrSpengler for some great reviews of that series:

The lead-up to Future Shark Trilogy with those two issues in the desert were fun. As was the lead-up to the Black Hole Trilogy when Sarnath came to town.
