I' m not generally interested in pairings and not biased to another. But there was a cartoon called tmnt again that had them conflicting, snapping at each other, in a comics called Mirage one got drunk and they got divorced. :D

wow spoilers ;). haha. i'm not sure exactly what you mean by flawless but i assume you mean they don't fight or bicker and are the "perfect couple". i defiantly prefer when there is a bit of arguing or a little disagreements, not lots though cause then it becomes a soap opera. that said TMNT is generally a show meant for a younger audience so the real to life couple stuff doesn't need to be in there since they might not get it anyways.

Are you talking in IDW? They kissed on a hospital bed.

I'm guessing the first part is the cgi movie, in which they do have a wee bicker but is sorted out by the end of the film.
The second part? They got divorced? Not in any of my Mirage comics... In vol 4, April has gone AWOL, and Casey doesn't know where she is, and he did get drunk - but no talk of divorce.
I don't really know what you are comparing these with though? Nick? IDW? Both your examples happen a good few years after they know each other, whereas the newest iterations are just getting to know each other. Hardly a fair comparison...
