Please don't put down others ideas to keep the thread civil. Constructive criticism is welcome however. For me my ideas would be...

+ In beginning of movie have Splinter have dreams of his after life where Shredder kills him and his sons like in the IDW comic. It could be that they are recurring dreams. This way Shredder and Splinter actually have a rivalry. This would also explain why Splinter learned Ninjitsu from a book since he really was just unlocking knowledge from what he already knew in his past life and it makes him to be Hamato Yoshi. This isn't my favorite or in but it would make the one in the first less flat and stupid.

+ it is discovered Sachs is a Utron/Krang that came to earth century's ago and at one point ran into Oroku Saki and made a deal with him. Due to this Krang gave Shredder a way to live and not age for century's.

+ Somehow the turtles start to demutate due to something that happens where they shrink some but Donnie is able to stop the process but the turtles are now less muscular and in the 5ft+ range in height.

I like the first idea, as it doesn't directly contradict anything from the first. That could work, and it's the best "fix" I can think of.

The second one, however, would contradict the story Sachs told April about being raised BY Shredder. He has essentially taken the place/role Karai usually occupies. Making him an Utrom/Kraang doesn't help the story.

Not sure how I feel about this. On one hand, it doesn't hurt anything, but while I typically like them a bit smaller, I actually got used to their look, and started to like them being bigger in this film.

My own idea(s) for a sequel would be to go into the origin of the "ooze" itself, to actually have Baxter have a part in their creation, and perhaps to explain more about Splinter's knowledge of Shredder and Sach's relationship, as well as how he was able to speak Japanese.

Opening has an image of Splinter meditating it then has flashes to his previous life as and his sons when they had been human. Then of the night of coming home and finding his wife morally wounded and two assassins about to slaughter his innocent children.

He kills the two assassins his wife tells him to take their sons and run. Last moment has Hamato Yoshi setting fire to his home and taking his children with him as they leave.

Splinter then comes out of his meditative trance and watches his sons as they sleep debating with himself over whether he should inform them about their past lives.

Later on in story he is sleeping and he dreams, with a montage of his sons growing up as boys to young men over the five 1/2 years where they had been living in hiding. Each of them training in Ninjitsu. Suddenly an arrow strikes at Hamato Yoshi's feet. He sees Oroku Saki and an army coming over the rise and tells Hamato Yoshi it is time he payed the price for his treason. Hamato Yoshi tells his sons to run and escape with their lives, however despite their efforts all of his sons are captured. Oroku Saki then tells Hamato Yoshi he is allowed one favor before his death. Hamato Yoshi looks at his sons and knows Oroku Saki would not honor the favor so he says that he wants his death to be first. Oroku Saki then tells has Hamato Yoshi to witness as his sons are hung.

I really hope they focus on the history of the mutagen in the next episode, especially if they go the Utrom route.

I have this idea for a subplot:

Even before he mutated, Donnie had shown signs of intelligence while he was a regular turtle. Like, he would be fascinated with cell phone screens or he'd try to press the buttons on a calculator. Not like able to solve or understand problems on it, just knowing that pushing a button meant a symbol would appear on the screen. Dr. O'Neil would write about Donnie in his journal and say how he wants to keep an extra close eye on him once the project is started.

Then, after the mutagen is administered and the fire and all that happens, as Donnie develops into a mutant, he starts to have these dreams of his old life as a regular turtle, but they're a bit fractured. Also, he has this recurring dream where a giant with two faces grabs him and tries to take him away. He thinks it's just a dream, but it's actually a memory. In the past, Kraang or an Utrom sneaks into TCRI or is invited in by Sachs or Stockman to see the progress of the mutagen and they show him Donatello. Somehow he escapes being taken, like he bites them or is interrupted or something like that.

These nightmares scared him as a little kid and Splinter helped him sort of bury the dreams by meditating before bed to help clear his mind. It helps and he doesn't have the dream again until he asks April if he could borrow the old tapes and notes from TCRI to study. (Because he's Donnie; he likes research). Without realizing it, he's actually digging up the old memories and dreams again.

....too much?

How many versions of the same thread do we really need?

Less everyone trying to get into April's pants.

Reboot. Or make it like the Incredible Hulk, way better than the first one and only kinda/sorta-but not really a sequel to the first one.

I like that idea.

Do what Days of Future Past did, someone from the future comes back, way to the past, and completely changes the movie's future for the better, erasing the current one out of existence, kind of like what happened to X-Men 3.

Too much work and effort though. Plus it's basically making one move to fix the other. I'd rather the sequel keep going further but being a sequel in name only.

Would like for them to explain some kind of human element with the mutagen, or the physical contact + mutagen theme, not just "oh it acted like a growth serum."

Even if we're to assume it could give a creature a smart mind and make them a sentient being... when you end up with rather human-like teeth, nails, hands and feet (despite the number of digits), limbs/proportions, binocular vision (and eyes maybe), vocal cords... look, admit it, you've got some human genes in there somewhere.

Otherwise, things that have been said before. Down time, less April focus, Pete voices Leo... Want to actually see more of the lair, so if Shredder is out for the sequel and won't come looking then please rebuild instead of move. Would love to see some moments of them just fussing with each other at home, not just every single moment of the movie has to move the story forward and contain action. Butts actually need to be on that makeshift furniture for at least a minute...
