When I think back of how Spike's skin color had change from brown to bluish green so that got me thinking, the turtles's green skin color might merely be a mutant turtle side effect of the mutagen.

If they where Red-Eared Sliders like in the Mirage comics, or Diamondback Terrapins as Donnie mused in the show, then yes. A relatively monotone green skin color is probbaly due to being mutated, since both species are very Colorful.
But, that's just fan-theory; head canon, as it's not been established that the turtles had any extra paintings or markings on them pre mutation.

Red-Eared Sliders do usually have more vibrant colors when young, so the green might have stuck while the other colors was mutated away. Giving them a one colored skin tone.
Hence why I love the OotS designs, where the turtles do have markings.

Well I know for a fact that pre mutated turtles already had three toes.

And three toe box turtles are the only ones that have three toes and plus Donnie himself theorize that they could be common box turtles.
"Actually, we're freshwater turtles. I suspect that we're derived from the diamondback terrapin, but it's possible we're a common box ..."
I think I will go far into saying that all four of them are three toe common box turtle hybrids.

And it make sense why Donnie and us couldn't determine what kind of turtle they are, because their pre mutant turtles past selves were mix breed turtles.

It's a nice theory, although. Three-Toed Box Turtles have three toes in their hind legs, the front legs have the normal count.

I guess but they had three front toes when they were normal babies so maybe it's part of a natural mutation (http://en.wikipedia.org/wiki/Mutation) that they got either from their biological mom or dad.

Slash is a tortoise (I think) but he can move quietly and quickly so not all animal traits are carried over plus they can learn to swim.
There also something else to consider. A round shell is constructed in a way so that a land turtle capture sunlight even when the sun is at a low angle, where as an aquatic turtle shell is flat and most of the sunlight is from above in a aquatic environment. Since their mutation made them warm blooded and obviously give them a higher metabolism then the shell has no need to be round and heavy so it became flat, light and flexible.
And plus box turtles have moveable hinges.

Yeah. Most Box Turtles are terrestrial eventhough they are turtles and not tortoises, so they don't swim very well.

I've wondered what species Slash is derived from. Looking at his colouring pre-mutation he could be a box turtle. Although, his upright legs make him look more like a tortoise. But the images of the boys pre-mutation show them to have upright legs as well..

They are confirmed Red-eared Sliders in Mirage comics, the first Live-Action trilogy and the 2014 movie (although Sacks incorrectly call them Box Turtles in the movie)

I don't know about that. In mirage and some of the others? Yeah sure, but in the nick series, the stance doesn't look like a slider's. Even after being mutated, they still have stumpy feet plus their pre mutated shells look round and dome like a box turtle.
