Are they gone? Are they finally gone? Sure hope so, I got tired of them in season 1.

Of course not. Their send-off will likely be a two big season ending event. There are many open-ended issues surrounding the Kraang yet, & plenty of dimensional travel on the horizon.

They haven't defeated Kraang Prime so no.

Odds are the Kraang have been defeated for now leaving the main cast to feel they have been defeated for good. But they would come back with a vengeance before they are officially defeated. I think it is more likely they would be gone for the rest of the season then gone forever.

Ciro said he was going to be done with the kraang In season 3 so it could be the case.

I saw NO, it is not. Too many loose ends. While Kraang Sub-Prime may be gone for good, and the Kraang taken out of NY, that still leaves the big bad, Kraang Prime. As long as he's alive, it will never be over. Also, in Wormquake, it is shown that the Kraang are international, as Tiger Claw was mutated when he was just a boy by some Kraang before he escaped in Asia. Since the Kraang have been around since the dawn of time, spotted in areas ranging from Egypt to Europe to America, there may be still more left out there on Earth.
This is far from over...

I completely misunderstood the point of Battle for New York, because at the end of it my assumption was that the Turtles had only succeeded in liberating a percentage of the citizens of New York, not the entire ginormous city. That prison island in Dimension X just never looked big enough to contain the entire population, so I thought it was simply one of many.
Not sure if that's my own fault or the limits of showing a plethora of CGI models on a kid's TV show budget.

It's definitly a budget problem, there's no way that tiny little island held millions of people. It's the same reason the city looks like a ghost town in most episodes.
We just have to come up with our own explainations for why things are the way they are... Ever seen Citizen Kane? Much like how Xanadu was too big for one man, I imagine this New York being a city too big for it's people.

The Kraang's tiny prison island contained the entire population of New York... inside a magic satchel (http://en.wikipedia.org/wiki/Magic_satchel)!

I highly doubt that they're fully dealt with. Only temporarily until they try to invade again and go after the turtles (and the Mutanimals) for ruining their plans. They were just transported back to Dimension X, not killed and it's not like they destroyed the Kraang transporter, unless I missed that.

We will see them again when the turtles return to Dimension X in Season 4, for the Fugitoid/Triceraton arc. I'm guessing that they will play the role of The Federation since it doesn't make sense to have another human-like race in Dimension X. The Kraangdroids with human-like exoskeleton and laser blasters seem to be the perfect substitution for The Federation. And they already have a leader, Kraang Prime.

Kraang Prime and her Technodrome are still at the bottom of the ocean just off the city. They'll be back.
