Was this intentional? I found it on tumblr, I doubt American storyboarders would do it but I could see outsourced Japanese animators doing it.

The show often had Korean & Japanese animation studios working on it, & folks in the biz have always made nods to past 'toons, so it's certainly possible. Personally, I'd say it's a coincidence, as tandem bikes have long been used as a visual gag. The 4kids TMNT has Raph on his motorcycle done in the style of Akira, though, so there are definitely references like this in TMNT media.

The trio of bumbling villains was a staple in early Japanese anime and kids cartoons. Shredder, Bebop and Rocksteady going down together and getting defeated in every episode is a staple of this.

Its like Team Rocket from Pokemon, and how the trio get blasted off in every episode.
