The Fred Wolf series had a lot of good fillers in between all the Shredder stuff.

Probably the original cartoon, if you could even count episodes as filler.
The filler was actually the worst part of the 4kids series. There were some good fillers in 4kids, but a lot were rather dull.
Nick cartoon has some really good and funny filler and others too much mutant of the week.

Hard for me to say right now. 80% of the OT was filler technically, as there were very few actual arcs. I really like the toy-character episodes of both the original & latest series, like Muckman's, example. I guess I'll go with Nick, because the OT has more bad filler than Nick does.

I'm not sure the OT had a lot of filler, in fact if Shredder or Krang wasn't involved it was almost always filler.
2K3 had fillers that were added to the lore of the universe as they are reference several times throughout the series. But like Cubed said, they tend to be boring and a chore to watch.
And Nick has way too many mutant of the week fillers, but does much better when the plot doesn't focus on said thing.

Even Shredder/Krang episodes in the OT can be considered filler, since many of them were just, "Krang's scheme to take over the world this week" type episodes.
Nick. They episodes are really fun, and a nice break from the story-heavy arcs.

Where's the "they all had good fillers" option?! Well, barring that, I voted for the OT, since even the fillers were almost always fun to watch. I mean there's something inherently goofy about mobsters using tickling feet with feathers as torture to interrogate someone, or aliens who have lost their kid's toy. Or pirates taking over yachts full of rich people with mutant jellyfish.

Well, yes, but I was thinking more about the storylines and villains. The conflicts, if you will.

Regarding the filler episodes, are you talking about episodes that did not contain the main villains?
There been many filler episodes that contained mutants, or aliens mostly.

There been many filler episodes that contained mutants, or aliens mostly.Usually, filler episodes consists of stuff not really pertinent to the main plot or villains or can work as a standalone, like maybe Parasitica for the 2k12 series.

Yeah, the one-shot story/character episodes. Technically, Lotus's second appearance can count as this. Mondo Gecko counts, too, since he only showed up twice- and neither of those involved Shredder or Krang.

1987 cartoon has new stories almost every episode, so what's fillers? Episodes where Krang, Shredder, Bebop and Rocksteady don't try to break into power stations and repower the Technodrome (this theme starts at late season 2 and lasts until season 7).

Its hard t weed out all of the 1987 cartoon episodes there can be considered filler episodes unlike the following two cartoons. I really don't like Donatello's Badd Time or The Blob Father episodes of the original cartoon, but that does not mean it was the worst of the three with fillers. I admit there are a few episodes that are embarrassing as an adult who sees this as the definitive version, but there were great episodes main storyline or filler. It did not matter much. In most cases Dregg or mobster alone meant weaker episodes. If Shredder and gang, evil mutant, or Rat King were at the center then it was liable to be pretty good. Would Raphael Meets His Match, State of Shock, or Enter: The Rat King be considered filler episodes? If so then heck, no I love those episodes.
That being said I cannot vote for a best, but I do know that Nick has the weakest filler episodes overall. I believe its because its my least favorite of the three cartoons. I just do not care for the random monsters like Dream Beavers, mutant speed racer, Squirrelanoids? No thanks! If you want odd characters that may or may not connect to the main storyline why not Scale Tail, Scumbug, Ace Duck, etc.
The 2003 cartoon fillers were pretty good. I did not care much for the environmental awareness episode with the sea creatures eggs or the FastForward fillers, but the rest were good.

Filler? I didn't realize that TMNT on TV was an adaption of a currently-running weekly manga series!
