There's Belvedere Castle in Central Park, which is the location of the Turtles' last lair in the 2003 cartoon. There is even a "Turtle Pond" facing the castle!

Here is an article on some 1990 movie locations as well. The ones that stand out are the subway where April was ambushed by the Foot and the rooftop of April's apartment where Raph looks down at the city.
