Mirage:

Space arc
Me, Myself and I
Christmas Aliens
Cerebus crossover
Kirby and the Warp crystal
Survivalists
Dome Doom
Return to New York
Shades of Gray/City at War
The Lesson
You had to be there
Technofear
Blind Faith
The Treaty

IDW (the main series is difficult to break down into individual stories, so I'll leave it be to keep this simple):

Leo Micro
Casey Micro
Baxter Micro
Alopex Micro
Hun Micro
Shredder Micro
Bebop and Rocksteady micro (In general the Bebop and Rocksteady solo stories are amusing in IDW but I don't want to see them take on a bigger role)
Secret history of the Foot Clan
Second Ghostbusters crossover
Raph Macro
The War to Come
Inside out

4Kids:

Tales of Leo
April's Artifact
The Big Brawl
The Darkness Within
Same As It Never Was
Bishop's Gambit
Exodus
Dragon's Brew
I, Monster (I actually like this one better than the comic it's based on)
Dragons Rising
Samurai Tourist
Trouble with Augie
Insane in the Membrane
Tale of Master Yoshi

As for Archie, Fred Wolf, Nick, The movies and Rise... I have a few too many problems with those versions to really pick out favourites. With Nick and the first movie there are points where it gets close but it's not quite right.
