Look at the cover. You can see other mutants in the background. It’s clearly set in the main series.

The Nightwatcher always seemed like a dumb concept to me. Why does Raphael -- or any of the Turtles -- need to put on a costume to patrol the city? They aren't, like, citizens. It isn't going to matter if someone sees their face.

The TMNT universe in IDW is so big, That they have to spread it all out into spinoff comics, But I bet there will be some overarching stories that will be split across all the comics, Since they been doing that with the IDW comics.
