Which came first, with or without the pop ups on the vintage figures?

Second, what does it matter if the card has been punched or not? Is it just personal preference?

The pop up displays came late in the second wave of figures (they were included in the figures that shipped in the refreasher cases which is why some series 1 figures had them.)

As for the punched/unpunched, in my opinion it doesn't make any difference. Some treat it as a further measure of how mint a card is which is likely an extension of hobbies such as stamp collecting where an uncut sheet is worth more than just the individual stamps. Short answer, unpunched cards are less common and therefore many people think they are worth more money.

Oh. Because I have the original Raphael w/ fan club form on the card, and original Mikey w/ fan club form on the card, both mint. But they're both punched...

it also depends on how you want to display them too...

I have some punched ones that I keep on my wall while my unpunched ones are locked away in my closet.

I'm not even sure what the "pop up displays" are. I have a bunch of them MOC, but I've never opened any to see what the displays look like. Does anyone know what they look like?

Unpunched cards are a personal preferance but they do tend to go for more money, especially on eBay. I prefer Unpunched as the card looks more complete. I don't like punched cards, they look weird to me. :P

Pop Ups have a checklist written in white print on the yellow side of the card. Its difficult to tell it's there unless you see it up close. Unfold the card to find a scene with a pop up character. The bottom has some additional information on the figure. The photo shows the PopUps that came with Baxter Stockman and Rat King. It's unknown how many different designs were made, I dare not open all my carded PopUps.

Not at this time, but If I ever come across an extra I'll post it in the trade section.
