Would it work better if they used that concept as a means of introducing Bishop? As for the HARM idea... A rogue anti mutant militia might be an interesting ep - though I doubt they'd have acquired something quite as potent as a Nuke - and it'd be hard to squeeze a threat that significant into a one shot episode...
Maybe if it was just a kind of pseudo organised lynch mob? They could capture Mikey and try to use him to lure out the others, forcing a confrontation? The Turtles have to not only rescue their brother without harming him, but also without harming the humans (as it would only make matters worse).
Raph could be struggling with his anger over how they're being treated, whilst Donnie's advising caution and Leo's struggling to find a way to negotiate. Whilst the theme might be a little 'adult'/'dark' overall, you could alleviate that a bit by making the Militia members a little more comical (a bit like the Dream Beavers episode)

I agree a nuke can be a little dark for the show. And even the guy killing himself trying to take the Turtles with him for his cause.
I mean i know it's implied that he died, but leave it open for parents to say "No sweety, he jumped out at the last minute."
But that was of sorts what H.A.T.E. literally wanted to do in the 2k3. Nuke New York city so that get rid of all the aliens. So I thought they'd do the same thing with wanting to get rid of all the mutants.
Having April and Casey get captured and thrown in with the bomb might be too much. Maybe have a moment where April and Casey are visiting Michael Murphy in the hospital. April tells them that four certain friends of theirs did offer their concerns.
Murphy tell them he's talked to the police about what his friends were planning. April nods before saying she understands that with all that has been going on, the concept of good mutants might feel far fetched. And yes there are a number of bad mutants out there, but there are good ones as well.
At the end Murphy arrives at the farm house to thank April, Casey, and the Turtles for helping him. He's still unsure about mutants in general, but he's going to trust that not all mutants are bad.

April didn't seem like she liked the fact that she had physical association with the Kraang. It's certainly a big deal to her, but if it's something she can avoid as much as possible. Since we have the Triceraton's and the Kraang sort of returning we will probably revisit that or Casey would be informed that April is part Kraang.
As for Good Genes being an introduction to Bishop. In the 2k3 Bishop is introduced when the Triceraton's are invading the Earth, and even though the Turtles had never met him, he some how knows all about them.
The Outbreak is an unforeseen problem caused by a fake Alien Invasion that Bishop creates to get more funding.
