In defence of the ending, I didn't see a time loop. But rather an alternate storyline.
In AE Fugatoid collects the Turtles when it's too late to save the world and takes them into space so they can help him prevent Earth's destruction.
The act of taking them back in time six months creates Tempus-Copies (or Time-Copies), of the Turtles that live the Turtle's lives until AE occurs. This time, the Turtles defeat the Heart of Darkness and prevent Earths Destruction.
But as Fugatoid was summoned by Bishop to help originally, there is a temporal clone of him as well. But as there is no need to go six months in time. The Fugatoids arrival is a lot more relaxed. Leo suggests they go into space because the pressure to save Earth aside, exploring space was an enjoyable experience. So now the Tempus-Copies are able to really enjoy and experience space at their leisure rather then feel like the fate of their entire world is on their shoulders.
Thus creating a plausible Spin-off following the adventures of these Turtles in space.
or at the very least an expanded universe for Fanfiction writers.

They will get back to him eventually when the writers feel it would be a good time to bring him up again. However in Revenge of the Triceraton's there is that point where Raph is encouraging Donnie to rebuild the Fugatoid and says "You are smart enough to build a robot like Metalhead." Before he smiles and leans his head to the side for a moment.
And in the 2k3 when Fugatoid's robot body was rebuild on earth, it was still rudimentary as Earth tech is primitive when compared to the rest of the universe. So if anything Fugatoid is likey going to reconverted into metalhead.
