I think Nick is giving them a third toe, not only to try something different, but really to make sense of the turtles' mutations. They have three fingers. You would expect they have three toes if you never heard of them. Just like humans, we have five fingers on each hand, and we have five toes on each foot. Therefore, it makes sense why Nick would be giving them three toes. I don't really care about it that much. I'm just paying attention to the leg wrappings each character has. They look cool, by the way.
