Well, that never was technically ruled out. Michelangelo did ask where Donatello had been, but neither him nor anyone else ever necessarily touched upon the subject of how he disappeared in the first place, nor did anyone know where anyone else initially got sent by Ultimate Drako. And Michelangelo saying Donatello abandoned them may have just been the result of Donatello appearing out of the blue alive, healthy, and unaffected in any way by the world, and wondering if he was safe why he never came back. Also, remember how in the multiverse visuals in Turtles Forever, in the SAINW visual, present-day Donatello is in the picture with the others, most likely implying he's from that same world.
