Easy: Krang.
Why? 'Cause he's funnier, and when it comes to the main OT villains, that's all that really matters, eh? Being the one who wears the "pants" in the Shredder-Krang duo, Krang gets all the best lines and I love seeing him treat the Shredder like dirt.  I haven't read the IDW comics yet, but probably the image of Krang as a humours character is still going to be the prime image of Krang in my head.
