The Foot in "Back to the Sewer" and "Turtles Forever"

I have been confused about this for a while. In the first episode of BTTS, "Tempus Fugit," we see two different factions of Foot Ninjas battling each other, the old Foot Ninjas, last seen under Karai's command in "The Ninja Tribunal" season, and the "Cyber Foot" under the command of Master Khan. In Turtles Forever, we never see the old Foot Ninjas, only the Cyber Foot Ninjas, yet Khan was busted at the end of season 7. There has been speculation that Master Khan is a Foot Elite Ninja based on his voice and the Foot Elite theme playing whenever he shows up. Could it be that Khan started his own faction of the Foot after Karai decided to be on good terms with the Turtles until and possibly after Turtles Forever?

I'm pretty sure most of the old Foot were wiped out by the Tengu Shredder.

I'd want to blame censorship too, and that was probably the real reason for it, but they use words like "perish" and "you will never leave this room alive"?? It just makes it so ridiculous.
