Is the 2007 movie part of the trilogy?
No. Because of turtles forever, their lair got destroyed and now they need a new one. Also the design. And the big thing is where is venues

I believe it is, but in the same sense that Superman Returns is a continuation of the first two films.

You are right it can't be because Mikey won the battle Nexus so how exactly do the Kraang drop the mutagen bomb and eliminate the population of the world if we see they are fine when they beat Krang in Out of the Shadows.

It seemed that it was suppose to be in canon with the original trilogy. I believe I remembered that someone in the animation that Splinter was suppose to even be missing a piece of his ear.
You can take it either way, kind of how like Next Mutation (outside of Shredder) seemed to be kind of a continuation. I mean wasn't the lair suppose to be set up the same as the lair in the live action movies? Personally I do consider it as part of the continuation. Doesn't hurt any of the films if you do count it

I'd like to think it's a spiritual successor even though it has "trophies" from the previous films on the shelf in the lair, such as the scepter from TMNT III and the canister from Secret of the Ooze. Also, when did Turtles Forever, a made for tv cartoon movie that was based on the tv series and not the films, knock a film that was in theaters out of canon? By this same logic, the Turtles had to find a new place to live in the 2nd film after it was destroyed (and the foot knew where they were) in the first one, so therefore it's not a direct sequel and a brand new story.
