But is there a human brain in there, making him a cyborg, or was there a human consciousness uploaded to a digital brain, or is he a 100% synthesized creation, programmed to protect humanity at any cost.

This Agent Bishop has a different origin than the 2003 one and is irredeemable. I suspect by the end of the arc we will have his origin so perhaps 2 months from now things will be a lot clearer. The one thing for sure is this Agent Bishop is no gray area, doing evil that he views for a greater good, just another evil turd yet like Krang may have some sympathy about him at the core of what drives him to do what he does. That by no means makes him able to reform or even move into the gray area.
