My favorite episode was "The Shredder Strikes Back." I think the introduction of the Foot Elite along with the reemergence of the Shredder was just perfectly done. The smoke effect was just great. And there is that section in the episode where there is no music in the background, just the sound of the rain, it really sets the mood nicely. And you can't forget Part 2 with the "nice hats" comments. :D

As for the Foot Clan, I would probably pick "Scion of the Shredder." Seeing the Foot more powerful and relentless is a good show. I just wish we got to see more of what Karai has done with the Foot and what she's doing in general besides devoting too much time to seeking revenge.

Best Shredder ep is "The Shredder Strikes Back" (both parts are awesome, but the first part is the best ep of the series IMO).

I also like Things Change. The battle was fun to watch and there were so many possibilities as to where the series would go. It has a different overall feel than the rest of the eps, since they were just getting into the groove of things.
