Again, having the mutants run around with their own agendas seems more logical than having them stay as captives for the Kraang to control like slaves, which would make the Kraang more of a bigger threat than they already were to begin with. And like someone else said already, most of the mutants aren't exactly 'evil' or wish to control the world like the Kraang. They're just off doing their own thing.
