Lol! Maybe it´s just my imagination, but...
...when they´re drowning Donatello to that aquarium thingy
during the antique store brawl of the first film I can´t help thinking the great German war flick, Das Boot!  The music of that scene is so close to the original Klaus Doldinger´s score. Are there more hidden movie references?
