Given the budget I'd be really surprised, even shocked if the TMNT we see in the movie the whole time are CGI. Real costumes with CGI assists mean they can save on CGI rendering and save (pretty much entirely) on animatronics while leaning on CGI only where absolutely necessary.

But the expense of creating the costumes (animatronics not withstanding) might be just as hefty as just removing the mo-capped people and replacing with CG....

But then again, I don't rightly know. I'd assume the suits would need to look pretty real, aside from the faces, and they'd probably be put through heck for stunts.

I guess one way would be to look at the budgets of a CG-assisted costume film vs. a fully CG mo-capped movie.

EDIT: How was Where the Wild Things Are produced? It cost 100 Million, where as Rise of the Planet of the Apes was 93 Million, according to BoxOfficeMojo.com. The cost is similar.
