My favorites:

Every line in the Leonardo and the tea time scene.

Leonardo: "The ones who are working for this place must punch the card that is known as the time card in the clock that is known as the clock of time."

Baxter Stockman: "Captain....Punch...you..hard?" It's when he's trying to think of a name for himself as a villain.

Mikey: "Don't worry, Mr. O'Neil, reality is way worse than your nightmare!" The way Mikey says this is what makes it so awesome, not just the line itself.

Captain Ryan: "If there's one thing I'm known for, it's my humanity." *sends creatures flying off into space to get rid of them*

My absolute favorite is:
Mikey: What does that do?
Raph: It makes things go boom."
Donnie: Actually, it makes things go ZWEEEEEE-CHOOOOOO-pop......It's important to be accurate."

I'm sure there are soooooo many I've missed. Pretty much every other line in the show is hilarious. Plus, a lot of my other favorites have already been used.

The line that sticks out the most for me right now, would be in Slash and Destroy.

"That's SPIKE?!!!??"

"Yeah, we'll fill you in later dude."

The whole delivery of Mikey, him rubbing his head, and the confused and shocked look on Leo was perfect! And funny too might I add.
