Normally yea...some comic stores still dont order tmnt (discrimination!) but most do...i know of a few around here that still have quite a bit of back issues (from the latest series of course...the old stuff is few and far between)...so, yea, you should be able to find some, esp. the latest...

All the comic stores I go to order them....but they only order like 10. Half of those go into the subscriptions box and the rest get sold off the shelf with-in a week or less. Kinda sad....they will order 50 Metal gear Solid comics that just sit there and suck but they cant order more TMNT comics that obviously will sell....my advice is to get them online it's actually a good choice. I got the missing ones I needed online

I'd suggest www.mycomicshop.com or www.milehighcomics.com for online shopping of comics. Those two places are my heroes!
