Easy. They made Rah's train him, and have Scarecrow work for him, making it all related. You didn't see them randomly throw in Two Face and Killer Croc.

I just honestly don't know where Cyber gets 'most likely Baxterfly' as if it was a given. Human Baxter MAYBE, but not mutated until a sequel. If they wanna do the character justice. But also meeting and being introduced to the Turtles (plus their origina for a millionth time) getting to know the news crew (which you know they'll waste too much time on) having the whole Shredder and Splinter and Foot Clan rivalry and all that.... kinda don't see room for the Turtles fighting Baxter and his Mousers in this one.
