Maybe Casey see's Donnie talking with April, The other Turtles are present but off to the side. Casey thinks Donnie is there to hurt April and attacks him, and that causes Raph to dislike him. Because no one hurts his brothers like that, be they human or mutant.

This seems out of order a bit. Bit if this episode has Slash in it, I can tolerate this following his debut as a follow up.

The Good (Raph) The Bad (Slash) & Casey Jones (...Casey Jones)

Perhaps Slash has been spotted and NYC is told to be on the look out for a rabid, giant mutant turtle. Raph knows it's Slash and goes up to the surface to try and find him, Casey finds Raph and believes he is the mutant turtle in question, they fight, Slash then shows up and the team up begins.
