Just one? Gah, that's hard. Ok, strictly looking at the whole movie (as opposed to another disliked aspect that's character spacific):

Hard to say, since I felt that everything about this film sucked. But if I had to choose just 1 thing, it's the writing. That really sucked.

The writing.

The script is the reason everyone is interconnected, that there are unnecessary/changed characters, that the characterization is off, that the turtles having been super soldier lab experiments who learned their moves from a pamphlet in a language none of them know how to read, that humans are the stars, etc. Virtually everything bad short of the designs are the fault of those who conceptualized/wrote the film. & it's just got straight up bad dialogue, to make matters worse.

The editing & cinematography were average, I guess, barring plotholes (which again, are fault of the writing). The directing, well, I dunno that any director could have saved the film. Some of the actors are talented people, but they had a bum script. You can't make a bum script work, no matter how good you are, with or without competent direction. The designs really rubbed me the wrong way from the very beginning, but after sitting through that film, they were practically the least offensive thing about it, ironically, as they were what initially had fans waging a war against the production team.

My vote was for the writing. But it's hard to choose just one considering how important each one is when making a film.

The Actors did a decent job with what they had.
The DIrector did what he could.
The Designs were... gross at best.
Probably the writing. Although the editors could not pace a film for squat. It's all over the place. Although editing is harder for a badly written film so Writing.

The writing... although maybe it could be said to be the editing.

Specifically,
  • Eric Sachs and the Shredder
  • No backstory for Hamato Yoshi/Splinter
  • Learning ninjitsu from a book
  • Vern F'ing Fenwick
  • Sachs' "stupid rich" scheme
  • Mutagen as a cure to obvious poison gas

Those were my main gripes about the movie.

I didn't hate Megan Fox as April, and I mostly liked the Turtles' new designs. Well, except for being seven-foot-tall giants.

The writing mostly, plus no idea why they just did not just have Sachs be Baxter. instead of making a boring no point character.

I'll throw my hat in with "writing" because like has been said, all the stage direction, dialogue, action beats, all of it is from the script.

Yyyeah. Writing, lumped in as "general 'creative' decisions". The plot/script was the first domino in a long, ugly trail of awful decisions.

You could point to the editor, and blame them, but after seeing the outages, and what they shot, the writing was terrible.

But so was everything else. Everything on the list sucked.

I still voted designs, because they are the most heart breaking.

Dunno if editors would be directly to blame, wouldn't the director or Bay or someone probably still check in on how that's going and give direction?

Poor editors probably got handed footage and went:

I went with writing. Overall, I had few issues with the movie, but the ones I DID have were all in the writing and especially some of the plot holes, the villains' "scheme", and Sachs' dialog in particular. Everything else, I was fine with. Unlike most, I had few problems with the character designs, in fact, once I got over the "oddness" of their looks, I actually liked them. Except for the size. But yeah, my biggest issues with the movie were in the script.

I AM on the lovers side, but even I can“t defend the stupid Idea how they learned ninjutsu from a book. When I heard that I was like:

Eric Sacks is a great actor despite the occasional bad lines and writing he's been given.
"Draining their blood even if it kills them" line could be looked at as him being pure sarcastic.

"You two are so cute I could pinch your cheeks" *starts shooting gun* .. I guess he forgot how to martial art. Ah bless.

hmm

i pretty much hate everything equally. But has to be writing. The plot and everything. How it focus' almost souley on 'April'. The turtles wouldn't have been in the movie at all if they were somehow involved in her life. Literally they could make the second movie without them and be all about april and it could seem the right thing because of how much they focused on her in the movie.

Can't help but think the movie would be slightly even if it's an infinitesimal amount less cringe-worthy if the designs weren't so bad though. It'd still be godawful, but at least we wouldn't have to be pissed off about big hulking turtles the whole time.
