I actually like the idea of mutagen being different colors depending on how unstable it is. That was actually a plot point in one of the episodes.

As said before, the original films probably made green the standard colour (just like 1987 cartoon-Archie Krang made pink as standard-Utrom colour when the 2003 TMNT cartoon began).
