Donatello's Shell Cell?
it escapes my mind if we did but did we ever learn just what exactly the Fax noises are that Donatellos shell cell was receiving?

If my memory serves me well (which it usually doesn't), that was the Fugitoid trying to contact Donatello before he returned to Earth. I think that when he got to Earth, he actually told Donatello that he was trying to reach him on his cell before that.
Of course, I might be totally wrong in the timeline and this miight have been after the Fugitoid got destroyed and his memory backup was trying to reach Don, but in both cases, I'm sure it was the professor and it was cleared.

The fax was Fugitoid trying to download his memory (After he lost his body) into Donny's Shellcell. It was explained in the Bajing episode I believe.

The Fugitoid (well, his robot body) was destroyed in the Worlds Collide Part 3 episode and this is before the fax calls began to bother Don. And as far as I remember, the Mission of Gravity episode was indeed the one where it was all explained and the Fugitoid re-joined the Turtles.

Since the DVD episodes are out of order, and we've yet to get the episode "Mission of Gravity" we haven't got the explination on DVD yet, I have a cap of that episode though, and Donnie attaches his palm pilot to the cell shell and a download commences. The Fugitoid explains that he set up the download in "Worlds Colide" when he jammed the signal the Triceratons were using to track him by using the satiliate aray, he also uploaded a back up of his memory in case, well he bit it. So when he was finally destroied, the DL commenced with the fax calls.
